The control box your speaking of is probably the EVAP EGR and MAP.
It all depends on if your state allows the EVAP system to be deleted.
You need to have an map of some sort, either the one on the firewall or on the throttle body of your new engine.
You can cap off all the vacuum nipples those lines go to until you sort out idle and timing, and put it all back in if your state requires that.
